Although the version on side B has a similar duration with the album version, I believe there are very slight differences in the mix. When compared to the version on https://discogs.mejorespelis.org/Prince-Controversy/release/407398 I found the version on the 12" to have different backing vocals before the main vocals kick in, I also think the 12" version is slightly louder, clearer and overall "punchier".
